2003 VW Jetta gli vr6 MIL light on?

My car seemed to run a bit rough at lower rpms today, then the MIL light came on and flashed at certain times. I drove home at speeds under 40 and when I got out I could smell exhaust fumes. Any ideas?
It has 44,000 mile on it.
